We are experiencing issues with the "ncc health_checks run_all" command on the Nutanix CVM machine, both from Putty and the web console. The checks are failing or aborting after waiting for more than 30 minutes. Your assistance in resolving this matter would be greatly appreciated. Thank you.

Do you get a clear error message why the checks are failing?
I would think about raising a call with support.

First is the NCC updated?, it seems you are running older version of AOS, try restarting health check services if you can.
If the cluster is running production critical workload as Bart mentioned contact Nutanix support.
